It's been some time since I've used this tool so curiosity got the best of me. I looked in one of the Microsoft NT4 training manuals and found the following tidbit:
"The Windows NT Server Migration Tool for NetWare is used to migrate NetWare servers to computers running Windows NT Server. This tool transfers user and group accounts, login scripts, and files and directories form NetWare servers to Windows NT server domain controllers."
It makes sense that the transfer of user accounts/groups and login scripts would fail but not the transfer of data only (even though it says otherwise). Were the attempted migrations of data only? If so, then you're initial assumption that the tool only works with domain controllers was correct.

It doesn't matter for those questions, but, I also checked those before, and were positive. I'm not for sure, but with this tool, I can see the NetApp, can select it, but when press the OK button, the NT PDC comes with the message I told before. I think it is a problem with this tool that it can only apply this migration on a NT PDC, and not an external filer (although it sounds stupid..).
The migration is based to transfer data from 3 Novell 3.12 server to this Netapp. The printers and login-scripts are supposed to be transfered to the NT PDC. The users on those servers are already known on the NT PDC, so with this migration is was not the attemption to transfer those also.
What I forgot to tell, is that I made fake data and users to transfer those for trial, because I don't want to make any mistakes. In this trial I also told to this tool not to transfer the users, but only the data.

I think I know what the problem is:
This Migration tool can only migrate the data to a NT PDC or domain controller. I made a directory on the Netapp, called Winnt and shared it as Admin$. When I tried this tool again, there was still an error, but now only:
- cannot connect to the server: NETAPP
Before this, the error message was:
- cannot connect to the server:NETAPP the network name cannot be found
To complete this migration I must do it in two steps:
- First migrate the data from the Novell servers to the NT PDC - Second copy the data from the NT PDC to the Netapp with scopy
I think this is the only way to complete this migration with the the security permissions.
