So what we already have set up in User Manager for Domains as mapping drive X to \filer\home won't be affected, but we can change it to \filer%username% to go directly to the folder.

I don't see any problem here. We have it set up both ways on our filers. We have a "HOME" share at the top of our home directory tree and if you attach to \filer\HOME then you have to "drill down" to whatever directory you want. And we also provide the cifs.home_dir directory so that you can attach to \filer\username and go straight to your own directory.
