NT metadata is lost when backing up via NFS. If you perform a backup via CIFS of files with UNIX-style permissions, the permissions are saved and restored. Additionally, WAFL keeps a DOS-like archive bit on UNIX files (as well as NT files). NT based backup apps can leverage this to perform incremental backups of UNIX files.
