Yes, Nate. It will prefer the 36GB drive over the 144GB drive. OnTap has a sense for how big a drive is and selects the closest sized drive for spares. ;)

Alrighty. But if I load the FC9s with an ample number of 36g drives, would OnTap more likely than not pull from the FC9 before the DS14?

It can and will pull 144s if there are no 36s around. The thinking is to save data regardless of disks. :) with a few spare 36s you should be fine.
