Unfortunately we're not able to use quotas, because only "hard" quotas are implemented. We only use "soft" quotas on our user home directories. I run four large freenets (circa 40,000 users total) and it has worked out surprisingly well. Users who temporarily need a large amount of disk space can get it, but have to come back under the soft quota within a certain amount of time (two weeks in our case). I was disappointed to discover the particulars of the NetApp quota system.
