I would recommend that you turn off auto-neg and do manual set-up on the interface. We have used Extreme and Netapp Gb eth with hard coded settings.

Has anyone ever experienced any problems with a GB Ethernet card on a Netapp connected to an Extreme Black Diamond switch? The card seems to come up fine but after a period of time the Netapp becomes unreachable. The amber and green lights on the back of the card seem to stay a dim steady light when this happens. All the interface statistics seem to be fine with no collisions. The mtu on the switch is set to 1500. The only difference we can find is that the filer labels the card as 1000fx while the switch port can only do sx or lx.
Any one know what could be going on or have any ideas?
