You are going to disable one path. Hook it up. Re-enable the path. Disable the other Path. Hook up the second path. Re-enable the second path.
If Applicable, re-do the ACP cabling also. From what I have seen, it will automatically re-probe when there is a break in the loop.
As someone else said: MAKE SURE your shelf ID is unique! before attaching to loop.
