For those interested;
Delete the checkpoint by entering the following commands:
::> node run -node <node that owns the volume>
*> priv set diag
*> sis reset /vol/vol_name checkpoint 0
If the issue persists even after checkpoint is deleted, enter the following
command to disable deduplication on the volume:
cluster1::> volume efficiency off -vserver vs1 -path /vol/vol_name

It's describing 7-mode, but bug it's referencing was fixed only in ONTAP 9.0+
What version of ONTAP do you run?
